Description
I'm not completely clear what happened, but this cover was fully drawn and was rejected and another slightly different image was pencilled and inked for the published cover (which you can find on CAF).

A quick scan of the published page and this one makes you think this was the published pencils but you can see slight differences (I won't name, them, you can go ahead and check!)

A mystery for sure.  Nothing objectionable about it.  Left in pencil form, it resembles the all pencil covers of the time for the regular series.  Jeff Johnson was a hot name at the time and he brought the heat to these remix titles!

I can't see the difference. Can you see the difference? Is there a difference?

The differences are subtle. Mr Fantastic's left arm relative to the buildings, the shape of some of the buildings, the position of Sue's head and Ben's texturing.
You can see the cover to issue #1 in my gallery along with the cover to issue #2.

A fine pickup by Malvin, and I'm glad two of us can enjoy Jeff's art. :)

Looks really close to the published cover to me!  Nice composition and some mighty fine line pencils there.  Congrats, Malvin!
