I can see what you are saying, but I saw Cap's point not that Doom shouldn't have healed his face, but doing so was a very human thing to do, and Doom claimed he had transcended humanity. And if he still had human desires with all that power, well... As you said, it made for a climactic battle, one which many of us didn't see coming at the beginning of the story.
